    My educated guess without hearing it yet, your either quantizing your notes or simply playing it differently then your really hearing it when u record it in. Gotta be one of the two.

    So far one thing I noticed was it freaked out Logics plugin manager and made it rescan all my plugs even though everything passed successfully which was weird.

    Or you could simply make your modifications to your wav file in Logic and then bounce to MP3, easy as that. I attached a screen highlighting where to get to the bounce dialog.
